    SUSIG: an on-line signature database, associated protocols and benchmark results

    We present a new online signature database (SUSIG). The database consists of two parts that are collected using different pressure-sensitive tablets ( one with and the other without an LCD display). A total of 100 people contributed to each part, resulting in a database of more than 3,000 genuine signatures and 2,000 skilled forgeries. The genuine signatures in the database are real signatures of the contributors. In collecting skilled forgeries, forgers were shown the signing process on the monitor and were given a chance to practice. Furthermore, for a subset of the forgeries ( highly skilled forgeries), this animation was mapped onto the LCD screen of the tablet so that the forgers could trace over the mapped signature. Forgers in this group were also informed of how close they were to the reference signature, so that they could improve their forgery quality. We describe the signature acquisition process and several verification protocols for this database. We also report the performance of a state-of-the-art signature verification system using the associated protocols. The results show that the highly skilled forgery set is significantly more difficult compared to the skilled forgery set, providing researchers with challenging forgeries.     Development of Food-Raw-Material-Based Nutrient Media for Submerged Cultivation of Cholera Vibrio Strains

    Carried out has been comparative assessment between the performances of liquid nutrient pancreatic fibrin overcook-based and bakery yeast autolyzate-based media and conventionally used in manufacturing of cholera vaccine media for submerged cultivation of Vibrio cholerae 569B and V. cholerae M-41 strains. Results of investigation of media quality biological predictors (morphological and biochemical property stability, efficacy of biomass and protective antigen accumulation), which are fibrin hydrolyzate and bakery yeast autolyzate-based, suggest the possibility of using them for the production of cholera vaccine. Deployment of inedible raw material-based media in manufacturing of cholera vaccine is a prospective technology in view of reduction of medical-prophylactic preparation costs. Moreover it allows for solving the problem of protein waste-product disposal, which is generated in the process of anti-rabies immunoglobulin manufacturing, thus decreasing ecological impact on the environment

    GRaNIE and GRaNPA: inference and evaluation of enhancer-mediated gene regulatory networks

    Enhancers play a vital role in gene regulation and are critical in mediating the impact of noncoding genetic variants associated with complex traits. Enhancer activity is a cell-type-specific process regulated by transcription factors (TFs), epigenetic mechanisms and genetic variants. Despite the strong mechanistic link between TFs and enhancers, we currently lack a framework for jointly analysing them in cell-type-specific gene regulatory networks (GRN). Equally important, we lack an unbiased way of assessing the biological significance of inferred GRNs since no complete ground truth exists. To address these gaps, we present GRaNIE (Gene Regulatory Network Inference including Enhancers) and GRaNPA (Gene Regulatory Network Performance Analysis). GRaNIE (https://git.embl.de/grp-zaugg/GR aNIE) builds enhancer-mediated GRNs based on covariation of chromatin accessibility and RNA-seq across samples (e.g. individuals), while GRaNPA (https://git.embl.de/grp-zaugg/GRaNPA) assesses the performance of GRNs for predicting cell-type-specific differential expression. We demonstrate their power by investigating gene regulatory mechanisms underlying the response of macrophages to infection, cancer and common genetic traits including autoimmune diseases. Finally, our methods identify the TF PURA as a putative regulator of pro-inflammatory macrophage polarisation

    Usage of nutrient Medium Based on Dry Hydrolysate of Casein in Manufacturing Bivalent Chemical Cholera Vaccine

    Objective of the study was to select the standardized substrate containing dry hydrolysate of casein for preparation of nutrient medium utilized for manufacturing bivalent chemical cholera vaccine under submerged cultivation of cholera vibrio strains in fermenters. Materials and methods. We used Vibrio cholerae O1 strains of classical biovar: strain 569B Inaba and strain M-41 Ogawa. Examined were two dry substrates of the medium: enzymatic hydrolysate of casein, Type I Himedia (India) and pancreatic hydrolysate of casein, produced by the State Scientific Center of Applied Microbiology and Biotechnology (Russian Federation). Produced under laboratory conditions at the premises of the RusRAPI “Microbe” medium was used as a control. Submerged cultivation was conducted in bioreactors during (9±1) h with aeration and automatic feeding of glucose and ammonia. Production of protective antigens was measured applying immunochemical and biological methods. Results and discussion. It is demonstrated that submerged cultivation of cholera vibrio production strains on nutrient media under study provides for synthesis of protective antigens the parameters of which comply with the requirements of normative documentation. More standardized and higher indicator values of the target product are ensured by cultivation of producer strains on nutrient medium with a substrate from dry enzymatic hydrolysate of casein, containing (1.5±0.1) g/l of amino nitrogen for the strain V. cholerae M-41 and (2±0.1) g/l – for V. cholerae 569 B. Transition to the use of standardized dry protein components of cultivation media does not lower the quality of the chemical cholera vaccine, but allows for the reduction of cost price and duration of technological process

    Features of Barium and Strontium Titanates and Ferrites Synthesized from a Melt in a Solar Furnace

    Изучены сегнетокерамический материал на базе титаната и магнитный материал на базе феррита бария и стронция, полученные методом синтеза из расплава на солнечной печи. Выявлен немонотонный характер влияния легирования титаната бария оксидом железа Fe2O3, заключающийся в увеличении диэлектрической проницаемости BaTiO3. Определена оптимальная концентрация легирования оксида железа – 6 мол.%, за превышением которого наблюдается насыщение кривых зависимостей диэлектрических свойств титаната бария. Выявлено, что ферриты бария и стронция проявляют высокотемпературные мультиферроидные свойстваA ferro ceramic material based on titanate and a magnetic material based on barium and strontium ferrite obtained by furnace-based melt synthesis have been studied. A nonmonotonic characteristic feature of doping barium titanate with iron oxide Fe2O3, which consists in constructing the permittivity of BaTiO3, has been revealed. The optimal concentration of doping of iron oxide is determined – 6 mol.%, beyond which saturation of the dependence curves of the dielectric properties of barium titanate is observed.     ПРЕДИКТИВНЫЕ МАРКЕРЫ ОТВЕТА НА БЛОКАТОРЫ КОНТРОЛЬНЫХ ТОЧЕК ИММУННОГО ОТВЕТА

    Despite the unprecedented success in using immune checkpoint inhibitors in the treatment of lung cancer, melanoma, hypermutable tumors of various localization, etc., a significant proportion of patients receiving these drugs do not respond to treatment. Predictive markers routinely used in the selection of patients for immunotherapy, in particular, the level of expression of PD -L1 and the presence of microsatellite instability, have certain limitations. Over the past decade, many other biomarkers designed to predict response to immunotherapy have been proposed, namely: tymor mutation burden, composition of lymphocytic infiltrate; allelic composition of the major histocompatibility complex; relationship between the numbers of different formed elements of blood as well as between its biochemical parameters; microflora of the digestive tract, etc. These markers can directly or indirectly reflect the immunogenicity of the tumor itself, as well as the state of systemic and intratumoral immune response. The predictive power and reliability of these markers are extremely different. When preparing this review, we conducted a literature search for recent studies regarding predictors of efficacy for immune checkpoint inhibitors published in the journals included in the databases, such as Pubmed, Web of Science, and Scopus.Несмотря на беспрецедентный успех применения ингибиторов контрольных точек иммунного ответа в терапии рака легкого, меланомы, гипермутабельных новообразований различной локализации и проч., существенная доля пациентов, получающих препараты этой группы, не демонстрирует ответа на лечение. Предиктивные маркеры, рутинно используемые при отборе больных для прохождения иммунотерапии, в частности уровень экспрессии PD -L1 и наличие микросателлитной нестабильности, имеют определённые ограничения. За последнее десятилетие было предложено множество иных биомаркеров, призванных предсказать эффект на назначение иммунотерапии: внутриопухолевая мутационная нагрузка, состав лимфоцитарного инфильтрата; аллельная композиция главного комплекса гистосовместимости; соотношения между количеством различных форменных элементов крови и ее биохимическими показателями; особенности микрофлоры ЖКТ и т. д. Эти маркеры могут прямо или косвенно отражать иммуногенность самой опухоли, а также состояние системного и внутриопухолевого иммунитета. Предсказательная сила, достоверность и степень их близости к практическому применению чрезвычайно различны.     Investigation of a CCD modulation transfer function using the speckle method at different laser wavelengths and sub-windowing options

    We have experimentally investigated the MTF of a scientific grade CCD, especially considering its behavior induced by different laser wavelengths (from 470 nm to 633 nm) and varying number of total charge transfers. The MTF measurements were performed using laser speckles and utilizing the single-slit method. The MTF of the sensor was examined from zero to the Nyquist frequency. The results obtained at different wavelengths were compared. It was shown that the spectral behavior of the MTF is negligibly small; moreover the small variation is observed at the high frequency region. It was also observed that the variation of the total number of charge transfers, adjusted by size and location of the region of interest for readout pattern, is within the intrinsic error of the single-slit aperture laser speckle method
